Scores automated curation explained

Scores will be given to indicate the results.

The scores are stored in the field that was selected in (#17 of One field curation).

  • 2 means it is the medoid.

  • Between 0 and 1 means the distance from the medoid.
  • For example here the item ‘ITS-KY101724’ is about 0.02, which means that there is a similarity of 98%, and the score would therefore be 0.98.
  • -2 means that the sequences is too short (shorter than the minimum excepted length) and will therefore be excluded from the analysis.

  • When the percentage of non-ATCG is more than the given default threshold then the sequence is also rejected (the software will calculate the non- ATCG of the full sequence) the percentage of non- ATCG’s is written in provided field (here the Score field) as -0.x
  • For example if default = 5%, and this specific sequence has 10% non- ATCG, then the score = -0.1.

  • Those scores can also be combined, so if a sequence is too short and has too many non-ATCG then it will combine (-2) with (-0.1) resulting in (-2.1).
  • For example this means 96.25% identical to the medoid.

  • After the analyzes is done and the scores are all written, one can search the score field in the sequence table and filter out the negative ones. Those will need to be looked at or deleted even.
